I think there have been o few of the topics on the disappearance of the Dwemer. But the other day I began to think why they might really have disappeared. These are some methods I thought of for disappearance

1)Some of you might know that the Dwemer didn't worship the Aedra or Daedra. So maybe that's the answer. The Gods where angered with the Dwemer for not worshipping them and denying there very existence. So perhaps they where done with the Dwemer and destroyed their entire race.

2)The Dwemer where very amazing engineers and craftsman. So perhaps since they have heard of the falmers revolution they took control of an elder scroll and did what the dragon borns did to alduin in the first dragon war. They casted them selves into the future with the help of man. Why else do you find the elder scroll in a dwemer ruin in skyrim.

3)They may have again seen the Falmer's revolution and built gigantic vessels and sailed to a different continent. And some of you might say that there is no proof. But in the Dragonborn DLC there is a dwemer ship frozen in the ice near a reikling camp.

Or perhaps as a possible theory the Dweamer machines themselves rebelled against their 'masters' and as you said they sailed away to a different land to seek respite.

The Dwemer used the Heart of Lorhkan and fused together to make the 'Divine Skin' of Numidium, their time busting god in an attempt to return to before creation when they were still immortal aspects of Auri-El.

I hope that we never fully find out. The only thing that keeps the Dwemer hype alive is the mystery behind their disappearance. I hope that they don't reveal the mystery but Zenimax shouldn't be the ones to do it.
I thought that I would share the best theories:

When Kagrenac used Keening, Sunder and Wraithguard on the Heart of Lorkhan, his calculations were wrong, and the entire race disappeared or were transported to another realm.

When Indoril Nerevar defeated Dumac, Azura commanded him to sever the connection of Kagrenac's tools from the Heart of Lorkhan and it caused the Dwemer to disappear.

Another theory is that Azura transported all Dwemer into her plane of Oblivion to stop them from becoming divine beings.

There are other theories but I think that these are probably the best.

I'm pretty sure the snow elves served the dwemer till the end and if they were to return the Falmer would be forced to kneel before them once again. I wish we could have a game where we could play as dwemer because that would be my favourite race, the most similar race to myself. Now I agree with the lorkan heart theory because its no coincidence that they disappeared at the moment they activated or did what ever they did to the heart.

There is another theory that is highly unlikely but somewhat worth mentioning,

SPOILER -----> (This thought had occurred to me after I found out through playing "Dragon Age: Origins" that Dwarves could forge themselves into Stone Golems) <----- SPOILER

We all know that the Dwemer were highly technologically inclined compared to the rest of the races. We also know most beings in life try their hardest to stay alive for as long as they can. What if they found a way to be immortal, in a matter of sorts? We know that the old machines of the Dwemer still roam the underground halls and homes of the Dwemer. Another important thing we know is that the Dwemer were skilled in enchanting. In Skyrim, the one item you'll always find on one of the Dwemer machines is a soul gem. What if the Dwemer had used their skills of enchanting and engineering to fuse their souls into soul gems? The soul gem is what typically powers the machines, so here is what I guess may have happened:

The Dwemer found a way to infuse their souls into soul gems, after they had finished the infusing process the gem would be engineered into one of the Dwemer machines, then the machine would be controlled by that of the Dwemer's soul whom had been in the soul gem. Thus granting a form of immortality and an advantage over war. And for the Dwemer whom had not been infused with machines were most likely killed by Falmer causing the "disappearance".

Too bad this is only a theory.

Though it is strange... Scholars say that not all the Dwemer disappeared at once...

since no one seems to have thought of it at the moment of the disappearance of the dwemmer 3 things were happening
1. falmer revolution
2. the heart of lorkan
3. the battle of red mountain

i have two theories
1. because of the experiment the dwemmer became devine beings and were transported to a separate plane of existence outside both mundus and oblivion. and since then have been unable to contact any of the other planes

2. during the battle of red mountain the deadra made the dwemmer disapear. the battle after all was fought against the chimer who were deadra worshipers

and together we will obliterate anyone in our path

This is the most asked question on the forum. According to Michael Kirkbride, the developer who basically wrote the lore on the Dwemer, we have the answer.

They were using the Heart of Lorkhan in an attempt to reach the final subgradient of existence. This is a divine state greater than anyother, greater than what the Tribunal achieved, greater than CHIM. The final subgradient is called "Amaranth." To put it most simply, they were attempting ascension.

In so doing the created the Brass God, Numidium. When the Heart was activated at the Battle of Red Mountain, all of the souls of the Dwemer fused into Numidium and became his "divine skin." At least that's what MK says.

Really we don't know for sure if they succeeded in their attempt to ascend. The other option is that they "zero-summed." Zero summing is a complicated thing to explain (which I will if you'd like) but to put it simply, it means you poof out of existence.

So either:

A) They became their own new universe, ie. Amaranth
B) They fused into the Brass God
C) They ceased to exist

We've narrowed it down to exclusively those three options and people on the lore forum still vigorously debate which it is.

EDIT:

Sorry, by lore forum I mean the main lore forum on the Bethesda website.

As was stated above when Kagrenac used Keening, Sunder and Wraithguard on the Heart of Lorkhan, the dwemer eventually disappeared.
It is all written in the lore and can be found on UESP.

In morrowind there was actually a dwemer, the last dwemer on mundus, that you meet, in the corprusarium. he explained that he was not on mundus when they all disappeared so was able to come back. He explains a bit about the disappearance.

Falion in Skyrim says that he have travelled to other realms and met the Dwemer...

And you could also meet a Dwemer ghost in Morrowind.

NordJitsu has pretty much nailed it, as far as I know. Although there is one important aspect of the Dwemer which is worth pointing out, they were telepathic, and could communicate ideas amongst themselves at, well the speed of thought. The way that I always interpreted it was that Kagrenac had an epiphany as he worked his tools on the heart to transcend the profane.
This realisation was instantaneously transmitted to the entire Dwemer population who, with their tonal architecture or something essentially acended themselves, or zero-summed themselves. All apart from the Fat corprus infested dwarf in that Wizard lords basement. As he was out of contact with the rest of his race at the time.
